1. What does timing have to do with how far out the valves extend (maybe with piston interference, but the deck itself?)

Timing has a lot to do with this with overlap sequence.

2. What about shrouding effects with oversize valves?

As stated, allowing airflow to move around the full area of the valve will show gains in efficiency, a reduction in reversion and increase cylinder volume.

3. How much does valve design contribute to airflow (stem neck tapering, backside countour of valve) ?

Valve design does have its advantages. Having a good tulip on the back of the valve shows great airflow capability in guiding the air over the valve. Air wants to be shown where to go so the better you can do this the better off you are. Different valve designs are better suited for different applications. Radius margins, sodium filled stems, swirl polished, flat faced, radius faced,....all of these have their place in specific applications. Don't forget though that valve angle widths and seat contact area also plays a role as well.
